If the Sangheili and Jiralhanae display such strong hatred for each other then it is unknown why the officer would refer to them as "brothers" as it is a Sangheili term that only Sangheili are heard saying to other Sangheili. Of course, the officer may have been referring to other Sangheili in those separated sections of the ship, who coincidentally were not encountered by the Spartan team.
