Orna Fulsamee commanded a destroyer not a cruiser. There were multiple prophets in the fleet. Even though the book Halo The Flodd mentions that the UNSC soldiers found a prophet they are refering to the one who ordered the spec ops commando to go out and hunt down the demon, not the one who ordered orna to not fire on halo.
