The reason is likely to be that the design change is merely artistic license as it is for the alterations in all the Halo 4 designs, with the nano-machine idea thrown in to allow fans leeway in making canonical sense. Strangely, models of the Mark VI armor were built in to the game, and were only mildly different aesthetically from John's uniquely upgraded armor. John's unique upgraded armor also appears to have weaker shields than in Halo 3. This could be because Cortana redirected energy into running and armor ability usage.
