I would say that the "cure" was a virus of some sort, infecting the Flood and causing them to die due to cellular destruction or terminator genes. The book states that the Humans developed this weapon and sacrificed a significant portion of their population to deliver it. With the Flood being as adaptable as it is I wouldn't be suprised if id became immune to that particular virus, but as far as the Forerunners couldn't replicate the feat? They destroyed Human records and so all research concerning it would have been lost. Moreover, in Cryptum it is stated that the Humans of the time were nearly as advanced as the Forerunners themselves.
