So I'm a little surprised on this, but it's actually something I've been wanting for a while now. Anyway I think I know the canonical reason for the Flood's appearances. Since the UNSC found the other Halo rings, it stands to reason that they also found the flood on those installations. Note that the [[MJOLNIR Powered Assault Armor/Pioneer|MJOLNIR Pioneer]] was used during the first exploration efforts of I-03.
